"Fathom" comes from the German fadum, meaning outstretched arms, which became a nautical measure of depth equating to the length of an outstretched arm or 6 feet. The British adopted the 6 feet as a fraction of a nautical mile. The original meausurment was between 5-5.5 feet. The origin being European, and if you go down 6 feet in most waters in that region, you will find it a murky dark green, hence why the color refers to a dark green. Not a phantom, or ghost.
